As described here, TCT can be used to manage the kernel configuration. As noted in the same recipe, there is a very good reason to not allow TCT to manage the kernel configuration.
When you create a new TCT project, the dialog box includes a check-box at the bottom of the window, just above the Create button. This check-box allows you to specify whether you want to manage the kernel configuration.
In version 2.1 of TCT, the check-box is labeled
Use Custom Kernel
By default, this is enabled or checked, so TCT will manage the kernel configuration, which means that every iteration of building a filesystem includes re-building the kernel from scratch.
If you are comfortable editing XML you can try to modify the configuration file for the project. You are most likely to corrupt the file. You are better off printing the file, which specifies all of the packages and links you have selected and creating a new project within the TCT. This time around, do NOT check the box labeled Use Custom Kernel.
